- Special:Prefixindex for lists of prefixes (?) by Namespace. This means you can use this page for getting the list of Templates.
- Special:Version for version and list of installed extensions
- Special:Statistics for what it's worth; gives total number of pages in wiki; number of "legitimate" content pages (I suspect some NGI pages are considered "stubs" hence not included in this count); number of files uploaded; number of page views; number of registered users; most viewed pages.

I found an extension for your request named SidebarEx (http://www.mediawiki.org/wiki/Extension:SidebarEx). With this extension you can add per-user, per-namespace, and per-group sidebars. Please notice that the standard sidebar page MediaWiki:Sidebar is now replaced by MediaWiki:Sidebar/* [DMC Update: actually, I think there are two main menus: MediaWiki:Sidebar when you are logged in, and MediaWiki:Sidebar/* when you are not ]. For demonstration purposes I added the MediaWiki:Sidebar/Ns/Internal page which is only visible on internal pages. If you want the internal menu on all pages for logged in users it should be better to use MediaWiki:Sidebar/user.

Template:EGI overview. This was an attempt to add an infobox to the right of the imagemap in the main page. Unfortunately, the imagemap code interferes with links inside the infobox (when they are at the same "latitutde"), rendering them inert.
